Not that you should toy with your world's continuity, of course, but the odds that she would remember anything once leaving the City are very slim. Most of us don't take our memories along when we leave... at least, that appears to be the general consensus. So really, the odds are in favour of your world remaining wholly unaffected by any actions taken in the City.
I would suggest that the small risk of skewing time is worth your peace of mind, but that would almost sound like encouragement, wouldn't it?
